- A D60 is very old sensor technology. Newer sensors are appreciably better in low light, so the first way to optimize the D60 is to buy something that's not a D60... (The D7000 or D5100 are much better, for example.) The next would be to get a faster lens than the f/1.8 (f/1.4 or f/1.2), though that'll only buy you up to a stop and has its own problems.

- Put the camera lens into manual focus mode and try again. It "should" allow you to take a shot in manual focus mode whether or not it thinks focus has been achieved. If necessary try changing the MENU > Custom Setting Menu > 02 Focus Mode on the camera. I used to find the D60 was fine up to ISO 800 so see if that helps as well.

- The D60 is a great camera. Sure it will underexpose in low light (I keep mine on +1 or +1.5 in those conditions). I use the 28-135 IS USM and the 75-300 IS USM shoot at 100 to 800 ISO depending on the conditions and have had very few underexposed pictures and those were my fault not the cameras.

- On the other hand, I also found that having a good lens makes the most difference in regards to picture quality. I had recently purchased a 50mm with a f/1.4. The difference in quality with low light photography was mind blowing. I was able to keep my ISO down in the 200-350 range with a shutter of 100 and I never had to use the flash.
